Always use the latest "Public Version" of PHP-Nuke from PHP-Nuke's website

Apply ChatServe's Fixes and Patches for that version before uploading the PHP-Nuke distro.

Never set permissions of any PHP file to 777, always set it to 666 if needed for a script to run it.

Use security tools to help you secure your website a little more like: NukeSentinel(tm), Admin Secure or Protector System.

There are more things you can add to your site to secure it even more but the things listed above are the key things any PHP-Nuke powered webmaster should do.
