Well my nuke site has the problem where someone registers, and then after activating it sends them to the home page without actually confirming activation.

When someone tries activating their name, it has a slight error in the actitivation URL, it has TWO // *forward slashes** after the .com instead of one. So it is, for example, http://phpnukesite.com//modules.php? etc..

I need to know exactly how to fix this, or if it happens to be something with my host because every other link on my site is fine.

I don't think it's your host, the error may be PEBCAC.

The confirmation link is generated using this code

found in your modules/Your_Account/index.php file. Assuming that this line does not have an extra slash between nukeurl and modules, I have to ask;

In your preferences/settings page where you defined your website url, did you include a trailing slash? If so, remove it, and your problems should be solved.
